In Pokémon X and Y, Zygarde resides deep in the Terminus Cave. According to it's Pokédex entry in Pokémon Y, "it's hypothesised that it's monitoring those who destroy the ecosystem from deep in the cave where it lives", further proving that Zygarde makes his home deep in the cave, underground. He's even part Ground type.
